To answer this question plainly, yes, all Canoes, War Canoes, Tlaloc Canoes, Catamarans, Marathan Catamarans, Caravels, Galleys, Funes and War Junks benefit directly from fishing upgrades. This can be a very good advantage if you are the Aztecs and ship Artificial Islands, and let your canoes fish instead of your fishing boats.

Caravel units gather at the same rate as fishing boats (0.67 food and 0.50 coin per second); canoes and catamarans gather at a third of the rate as fishing boats (0.22 food and 0.17 coin per second), and I believe War Canoes and Tlalocs do the same as regular canoes.
