It seems to be that every time I play against Japan they just mass Ashigarus
Is it because there are no viable strategies other than this for Japan, or are Samurai not good enough to be trained?

Samurais are costly and slow, and no, Ashigarus are not the only unit worth to mass for Japan, don't forget about the Yumi bow! Both Yumi Bows and Ashigarus are amazing units, with different roles and strengths & weaknesses. Did you forget about the Yumi (Semi)FI? Japan can even play without Ashigarus.

I feel that Ashigaru are hard to counter because of the shrine economy.

No, why. Shrine economy is global to Japan, by your logic, any unit should benefit from it.
